Responsibilities

  • Assist in the sequence analysis of respiratory pathogen data and/or other pathogens of operational significance. Gather and interpret sequencing data.
  • Use a wide array of computational languages in Linux/Unix, and cloud computing environments to implement bioinformatics software pipelines to manage and analyze next generation sequence data.
  • Compile sequencing data from public databases and/or curate datasets for submission to public databases responding to issue and enhancement requests from USAFSAM investigators. Annotate code to effectively convey processes and reproducibility.
  • Assist in the Government’s development and evaluation of novel, cutting-edge diagnostic tools for the detection and characterization of respiratory viruses and other emerging pathogens.
  • Collect, assemble, analyze and interpret large datasets of genomic sequence data using existing bioinformatics software and database systems for surveillance and/or research purposes, and evaluate the entire data collection process to assure data integrity.
  • Research and stay abreast of cutting-edge next-generation sequencing and molecular analytic techniques.
  • Consult with programmers and end-users concerning the outline of data requirements.
  • Perform data archive procedures within established guidelines.
  • Participate in publishing findings as necessary.
  • Complete ad hoc data projects as assigned.
  • Abide by all Federal, State and USAFSAM directives concerning the confidentiality of patient records, as embodied in federal statutes including the Privacy Act of 1974 and Health Information Portability Accountability ACT.

Qualifications

QUALIFICATIONS:

  • Possess a Masters Degree in Biological Sciences, Public Health, Biocomputing, or similar field.
  • Possess strong skills and experience with scripting, data visualization, data management, programming, and analysis tools (e.g., Linux/Unix, Python, Perl, Tableau, MS Excel, and R/R Studio).
  • Possess expert knowledge of bioinformatics software for traditional sequence analysis, next-generation sequence assembly and analysis, and/or gene expression studies. Possess knowledge of the applicable scientific procedures and techniques to generate these data sets.
  • Possess familiarity with network and server administration to develop and support the flow and storage of datasets and code.
  • Possess experience with developing basic data collection tools, data dictionaries and minimum data elements preferred.
  • Possess experience in workflow languages and containerization computing (i.e. Nextflow, Snakemake, Docker, Conda)
  • The Contractor must have a Non-Disclosure Agreement in place with their company based on the potential access to confidential, proprietary, and/or sensitive information. The NDA shall be provided to the Government Program Manager by start of performance.
